Just to let you  know the Environment details as as follows

OS :  Windwos XP

IDE : Visual  Studio  2008

DNN : DNN  4.8.2

Vijay, this is unfortunately and issue with an ugly workaround.  The codeSubDirectories section of the web.config can't be overriden (or, rather, the overriding that is supposed to be there doesn't work: https://connect.microsoft.com/VisualStudio/feedback/ViewFeedback.aspx?FeedbackID=103012).  You will need to include an empty directory in the App_Code folder of your virtual directory, since you can't remove those directives from the parent web.config.

Hi Brian,

I really appreciate you help and suggestions.

I would  like to ask here one thing . If we integrate  the Stand alone  application as per above  method will it  be a  part of DNN Framework ? What i mean to say  do we able access DNN  Methods and  properties  in the stand alone  application ? Any exception in  this  stand  alone application  will be  recorded in  DNN log ?

I really  wanted to know what is  the difference between  integrating  web application this way in DNN  compared to creating  Modules ( from .aspx pages ) . Does  both  has the same  purpose.

At present, your site will not have a reference to DNN or its methods and properties.  This is really just a way of hosting your related site in with the DNN site.  They won't be able to interact any more than two completely separate web sites.  The issue with keeping the pages inside of the actual DNN site, instead of in a separate virtual directory, is that the URL rewriting scheme can make it difficult or impossible to access your pages.
