Open new window? 

okay dnn 3.3.4 and doc module 3.01.05

I dont seem to get the open in new window when a link is clicked - and I am having the pdf problem many others have talked about

Is there a way to revert DNN or the documents module to NOT using the linkclix.aspx handler and instead maybe just using direct downloads without having to do the whole file path

Yes, use the "url" link type instead of the "file" link type.

However, this issue has been reported as fixed in the latest DNN core release (4.3.5)
