As hismightiness mentioned, link tracking is probably the culprit here. If you have link tracking enabled for a link then the URL is of the format http://yoursite/LinkClick.ascx?... whereas without the link tracking the URL is the URL you specify for the link, which Google will be quite happy with.

A very useful tool is the w3c Link Checker at http://validator.w3.org/checklink which will tell you about issues like this.
