Unfortunately, I don't have the time to take a look at the code right now to see if these URLs are coming from the PermaLink column in the database.  Could you check the blog_entries table to see if the URLs stored in the Permalink column are malformed like this?  If they are, try regenerating the permalinks (I believe this is done through the Module Options page).

No problem.  We were able to sneak a fix for this into the 3.5 release since we had to repackage it anyway as we work our way through the release tracker process.
