We have written a new Membership Provider and Authentication Service.  Everything worked fine until we come aross a situation where we needed to deploy to a DNN instance serving multiple domains.

I have the following:
Portal 0 bound to domain1.com
Portal 1 bound to domain2.com

I need DO need to set the Domain in the forms authentication so I need to have the web.config for Portal 0 be:
<authentication mode="Forms">
            <forms name=".MYSEBSITE1" path="/" protection="All" domain=".domain1.com" timeout="60" cookieless="UseCookies"/>
</authentication>

However, ideally I would have Portal 1 be:
<authentication mode="Forms">
            <forms name=".MYWEBSITE2" path="/" protection="All" domain=".domain2.com" timeout="60" cookieless="UseCookies"/>
</authentication>

Obviously this presents a problem for one web.config file.

I am running DNN 5.6.2.

Any suggestions on how I can accomplish this?

Never mind.  We did a work around and moved the domain into a setting of the Authentication Service.  I thought it would not be possible to set the domain program-matically based on some stuff we read, but apparently, it is.
